The match had ended 1-1 after regulation time after two second-half goals.
Alejandro Garnacho opened the scoring for the Red Devils with a sublime solo goal.
But Bernardo Silva levelled in the dying minutes for Pep Guardiola’s side.
Jadon Sancho and Johnny Evans both missed their kicks as City won 7-6 during the shoot-out.
Man United will now prepare for next Friday’s Premier League opener against Fulham at Old Trafford.
Man City, meanwhile, begin their title defence against Chelsea on Sunday.
